Here's the basic storyline. Warning, it's a bit long, but explains the site in quite a bit of detail!
Spoiler: click to toggle The year is 20XX. People throughout the world are brought together by the Net, a massive digital world in which all computerized devices are connected together or otherwise have their own smaller, sectioned-off portion of the Net to themselves, permitting the transfer of any sorts of data between different parts of the world if needed be. The framework of the entire physical world is built upon the Net, everyone from the average Joe to international megacorporations relying on the limitless capabilities of the Net to carry most aspects of their daily lives. Mankind accomplishes this by the use of simple handheld devices known as PETs(abbreviation for PErsonal Terminal) and their sentient digital partners, NetNavis. The owner of a NetNavi is often referred to as its Operator.
All is not, however, perfect - ever since the advent of such technology, viruses began to be designed - sometimes by human beings, but often not - to infect these systems, causing anything from minor incidents to massive damage to parts of the world. NetNavis, while not originally designed for combat, were soon refitted and redesigned with their own built in weapons, as well as external Battle Chips which an Operator could insert into their PET to provide their Navi with new, varied weapons for a period of time. However, not all people chose to use these new tools for good - instead they turned to crime. Net crime's viability in the underground ebbed and flowed for a few years, before it more or less took over from traditional crime - when someone talks about a crime being committed they mean nothing of a masked man holding a cashier at gunpoint demanding money. Instead they mean a criminal Navi inside a computer system stealing funds from it, perhaps even having captured or incapacitated its inhabitants.
Things such as this easily became part of daily life at around the same time that NetBattling, in which two Navis would confront one another in battle often for fun or even in a tournament setting, established itself as a world pasttime, taken rather seriously. Not long after a firm establishment of NetCrime throughout the world, a group known as the Official Net Battlers began to be formed, dedicating itself to the prevention of crime throughout the world. This was an offshoot of the government, working mainly as the new police force of the world. Rarely was the traditional police officer needed - the Officials were the police now.
Fast forward several more years. The world is in utter chaos, without the Net which it has become so familiar with. A highly organized group of criminals under the leadership of one man, Dr. Albert Wily, an organization by the name of World Three, has unleashed the largest horror upon the Net imaginable, in essence the avatar of the prototype Net itself, Alpha. Their goal: to revert society to what it was before the Net came into people's lives. They succeeded - partially. Not long after Alpha was awakened, Dr. Wily and his cohorts were taken into custody by the Officials. Alpha, however, could not be controlled after it was unleashed, and the Net was at first ravaged throughout by the great beast, deleting a great many Navis in the process and eventually destroying the Net which sent mankind into a decade of utter chaos. Everything that was not directly connected to the Net at large was, additionally, destroyed. Things such as PETs, cars, home appliances, old signal-based cellphones and the like were safe.
At the end of that decade however, the phoenix that was the Net arose from its ashes restored to its former glory with much fanfare from the people of the world. Though much destruction came from Alpha, one section of the Net was set away from its war path - the Undernet, which for years had been regarded as a criminal haven of sorts. Having a previously more... prestigious use, the Undernet was largely separate from the Net at large save for a few sections that led into it. Those sections, not long after Alpha's unleashing, were cut off entirely, and the Undernet was used as a storage area for the most important data in the world that was necessary. After the Net's destruction, an unstoppable thing, the Undernet was used as the design template - at least structurally, not in appearance - of the rest of the Net so as to restore it. Eventually, the Net found itself restored.
However...
The many governments of the world were in a state of indecision. All agreed that the security of the Net should be controlled by one global organization; in a state of high political tension three governments, the major nations of the world, proposed their own solutions. Electopia proposed a restructured ONB, focusing more on the apprehension of criminals in the real world and prevention of NetCrime. Their interests were in protecting the many megacorporations of the world rather than individual civilian rights - a private military organization they were, more than anything.
Netopia proposed the Guardian Knights, an organization given carte blanche to do what they deemed necessary to prevent crime and protect civilians over corporations, having little to no checks and balances, nor the need to provide evidence of the crime. They answered only to the ruler, the monarch of Netopia.
Nation Z, a totalitarian military state, proposed a solution that only a nation such as it could: the Pantheon, a ruthless and strict military organization with the sole purpose of wiping out all forms of crime, in the Net or in the Real World, ruling with an iron fist and invasive control.
Each country argued for weeks on end, each system having its advantages as well as disadvantages in comparison to the other two. Each system gained political support from the other smaller countries and, in the process, gained allies who would fall readily into a collection of nation-states should their proposal succeed.
Unfortunately in the view of each of the three nations, none of them were capable of satisfying the others. A decision was made, however, to unofficially divide the world and the Net itself into three 'sections', each under the control of the respective nation's leaders - the allies of each nation willingly submitted to these leaders in times of decisions based on their enforcement systems, but still retained their sovereignty. Electopia, Netopia and Nation Z extended their hands to one another and shook, promising dedication to a peaceful existence under the reign of what became known as the Triumvirate.

In secret, they all planned the same goal for themselves: to unify the entire world under their rule, not the rule of many.
The first act of the Triumvirate, remembering that the first strategy of the World Three when unleashing Alpha, was to take control of Real World weapons, enforced large-scale disarmament throughout the entire world, and enacted extremely strict weapons-control laws. The criminals of the world could still get their weapons one way or another, but the long arm of the Triumvirate always was reached out, it seemed. Crime rates in the Real World didn't seem to decrease, nor did they really in the Net. Still, most of society feels safer.
The next progression from the Alpha Incident was widespread discrimination against solo Navis - as the name implied, Navis that worked solely in the Net, without Operators. They were rare and still are, but they had no social stigma attached to them - now they did. Solo Navis were, and are, now regarded with a combined palette of emotions which include loathing, fear and disgust.
There are, however, a group of individuals who wish for a time that hearkens back to the old days where there were just the Officials stopping those engaged in NetCrime and nothing more, not sticking their noses into the business of threats to the state, the economy, or just rubbed the wrong people the wrong way. A time of laxer security, where people not only felt less restrained but -were- less restrained. United, somewhat ironically as of now, by the Net, these more-anonymous-to-the-world netgoers formed a loose confederacy of all types regardless of class as long as they shared the same goal; they called themselves the Chaos Union, in significance of the unification of a chaotic world under a single security force: everyone in the world. Stretching all across the world, the Chaos Union seeks to promote a mindset where a real 'dedicated' security force is unnecessary as mankind becomes its own dedicated security force, able to fend for itself in times of crime being committed.
Regardless, the Chaos Union operates outside of and in utter defiance of the governments of the world in order to accomplish their goals, often breaking the law by various means - whether they be everyday things or major offenses - to destabilize the Triumvirate which has its grip on the real world and the Net. Often viewed as an anarchist terrorist cell - with 'anarchist' being close enough to describe them - the Chaos Union seeks to dissolve the Triumvirate, advocating instead individual rights of human beings and Navis alike. Not funded by any government organization or the like, the group is in a perpetual state of needing to raise money for the various facets of their operation, often attempting to spread awareness about their views of the world's injustices. While the people of the world may have differing views on them, the Triumvirate is united in their view: that the Chaos Union must be stamped out in order to preserve their own rule, being that this organization is the first to truly unite on a large scale in opposition and be a real threat.
In the end however, 'real' crime still exists; there are still those who pursue personal gain over all other things, those who just want to see things go up in flames with regard for no one but themselves. Regardless of what they call themselves, or whether they be nameless, they all have one label given them by the rest of the world: Criminals, and that's just what they happen to be. With no true united organization under which all or at least most Criminals flock, some follow the old ideas of the World Three, some follow only their own code, and others have formed many small 'mafias' of sorts in which they operate in groups. Regardless, they all share one common trait: it's them against the rest of the world, sometimes even other criminals.
You are a resident of this strange, chaotic world, but one face in a sea of many. Yet, depending on the choices you make, what you do may leave an impression on mankind for years to come.
Time to make a decision.
